Geordi, Stop This Crazy Thing!
Brian Matthews appears to have cornered the market on animated Star Trek parodies. I remember his Stone Trek from a few years back as being a clever cross-fertilization of Trek and the Flintstones. Since then, he's apparently taken some preliminary stabs at extending it into a sort of cottage industry encompassing other shows like Seinfeld, X Files, and Rugrats, among others.
Laura Goodwin's site All Your Trek Are Belong To Us, on the other hand, attempts to humorously deconstruct Kirk and Spock as BDSM fetishists. Technically it's a slash site, so don't go digging around too deeply unless you're looking for hot First Officer on Captain lovin'.
